Luna, is the Moon. She's the shadows. The Moon can only seen when something else shed light unto it. Anytime else ? It's obscured. If you don't know what to look for ? You'll miss it.
Luna going undercover while Celestia radiantly shows her own defiance ? It fits perfectly with the mythological themes commonly associated with the Sun and the Moon.

Now I know why this seems familiar. Kipper,you remind me of my nephew, but the guy looks like he's somewhere in 6'6" or 6'9". Every time he visits I'm like "Hi, Dustin!" But another part of me is thinking "It's going to suck if I get stepped on."

- Well, according to most interpretations, she DID fight a war against her Sister's forces a thousand years prior.
Maybe the changelings are the descendants of something she had "cooked" then to help in her fight ? or some project she had put into the freezer then and reactivated after her liberation ? Or maybe she created them in two years through the use of her godly powers ? After all, she reigns over the night... What does she do of all that time once the Moon and the Stars have been raised ?
And... Think... Just think of how this could reflect even up to Fallout Equestria itself...
The nobles somehow convince Celestia to go into a war, which will ultimately lead her to abdicate the throne to her Sister, Luna.
And how does it end ? In an even bloodier war, and the Zebras almost succeeding in killing Celestia, the only thing saving her being that she binded her soul to a Crusader Maneframe.
Ooooh... So, apparently, Luna IS dead. So she seems... But what, or more accurately, who is at the heart of the Necropolis, in the Core of the Eater of Souls ?...
After all, now that Celestia think her sister is dead, would she ever expect her to do anything ?

I've always been under the assumption that what we saw from NMM in the show-premier was just a game and not even close to what she could actually do. She has the power to keep the sun set permanently, and she can do this even if Celestia is around (like she did when she first turned into NMM 1000 years before). Luna can transform toys into monsters (the spiders), summon lightning storms at will, enter and control dreams, etc. Transforming into a thorn and a trio of pegasi? That's a joke compared to what we've seen from Luna.
I don't think that Luna was Chrysalis or controlling the changelings though. She may have convinced the queen to attack Canterlot, but I doubt she actually partook. I think she just sat back and waited to see what happened.
She's still incredibly jealous of the love that Celestia gets, that never changed. Ponies still fear her unless they are given complete proof that she isn't dangerous, even the other Mane6 are afraid of her, and they're the ones that 'destroyed' NMM. The root of what caused her to go rogue is still present, so why should she be changed? I think she's just waiting for the perfect time to strike again, being more patient and careful than the last time she tried to take over.
The Crystal Empire would have been perfect for her plan; but it was ruined by Celestia. It seems that in the MLP Universe, whatever power rules that city will spread across all of Equestria: Hatred, Love, etc. So if NMM controlled the city...
Anyways, there's my little opinion.
