If I were a Time Lord, I'd disguise my Tardis as a really big overcoat. That way I could wear it all the time.

- It is implied that Snippy, before the world truly ended, when he was a guide in the Dead Zone, came into contact with an entity that grant people reality-bending powers.
Everything thus far point to Zee Captain being a physical manifestation born of Snippy's subconscious will for something to break the monotony of the Wastes, which was slowly driving him into madness. Zee Captain -IS- the physical embodiment of Snippy's own madness, the outlet that allow him to remain (relatively) sane of mind when everyone else seems to have snapped in various ways.
This also explain why, even if Zee Captain give Snippy dangerous missions, he always end up saving him one way or another when Snippy is in dangerous situations : he is literally his guardian angel (and personal God - literally, if you follow the fluff implying the reality-altering stuff).
By the way, this mean that Pilot is literally in a Love/Hate relationship with Snippy ; and that Snippy's subconscious is being chased by a creepy stalker AND by Lawyers from Outer Space.

- Of course, the glimpse we saw of the world of Amber of Snippy mentions that the Biomatrix struck a deal with Snippy to privatize and copyright death, while Admins and mods have reality-warping powers.
Either
1.) that world is in the VR of the Directorate, and Amber is, for whatever reason, capable of seeing into the real world via ANNET's drone surveillance, while the Biomatrix has managed to crawl into the crew compartments.
Or
2.) That is a flash-forward to the future, post-singularity where some people, via the shattered fragments of the world-bendingly powerful Arbitrator (or harnessing the Power of the Mug) have become "Admins" while Snippy, as mentioned, has struck a treaty with the Biomatrix to master the afterlife, elevating Snippy, who bears the Mug and commands Death itself, to godhood, and he goes back in time to watch over himself as Zee Captein.
There's also the chance that the bargain with whatever reality-bending creature Snippy negotiated with, as you mentioned, simply manifested its end of the bargain as either The Mug, which was found by a random lunatic calling him/her/itself Zee Captein, or Zee Captein itself is the manifestation.

- My memory is fuzzy, but I don't think Snippy 'struck a deal' with the Entity. I don't think it was even sentient. What I got is just that it imbued the people going near it with part of its literally Godly power.
That entity may be the Mug - though this would contradict the 'non-sentient' clause, as of the latest issues it seems the Mug has a form of consciousness.

- The Mug being able to do outrageous things (such as nearly kill ANNET, or constantly refill itself) points to it being sentient and doing whatever the hell it wants. There's a possibility it's interacting with the world via an avatar known as Zee Captein (that's how he spells it) hence, if I remember correctly, the Biomatrix and The Arbitrator referring to Zee Captein as an Avatar. It would also explain other ludicrous things he's done, like not even flinching when facing a nuclear explosion, or killing an alien with a slice of cake.
