Anyways, as for my bet:

She'll turn into an Alicorn, realize that it alienates her from her friends and breaks her trust with Celestia and Luna, and so she finds a way to reverse it (how they'll do this in 22 minutes is a mystery). During this time, since it apparently switches DESTINIES, that would mean Celestia is once again the Element of Magic, and will hav eto become friends with the other Mane5.


Or, she'll spend all of the off-screen time between S3 and S4 finding it, and when S4 finally comes it turns out that her friends have become friends with Celestia and are still untrusting of Twilight after what she did, but they still switch back.
Some awesomely evil villain will arrive and start wreckin' shit, and the Mane6 realize that so long without trusting each other has weakened their friendship with Twi, so the Elements of Harmony don't work and said villain whips them out of Equestria.
1) Twilight apologizes for her mistake, and expresses that she wished she'd never done it. They all make up and become friends again and proceed to defeat villain.
2) S4 is about them trying to bond with Twi again, and at the same time find a way to stop the awesome villain that now rules Equestria if they can't get the Elements working again. (Keep in mind he/she would now have to be powerful enough to defeat Discord, Celestia, and Luna; here's your super badass).

Yeah, I'm thinkin' it might end up with the 'freaky friday' story:
They all think their lives are harder than the others, so to settle it Twi casts a spell to switch their destinies and settle the fight. They all realize that their life isn't any harder than the others', so they have to find a way to switch it back.

But that doesn't explain Alicorn Twi...

Maybe to become an alicorn you have to steal cutiemarks from all your friends to get all of their destinies?
Teaching us the lesson that Cadence, Luna and Celestia are all selfish bitches?
