That's exactly it, despite having many similarities, including back stories that are practically mad-libs of each other (Horus Heresy and Luna's Banishment), the two universes are diametrically opposed on the Scale of Idealism versus Cynicism. If you go too heavy on the MLP side the 40k bits seem...out of place, while if you go with 40k as the predominant influence then you don't have a proper crossover you have 40k with equines. I think the reason why FO:E worked so well is that despite the apocalyptic setting, one of the main themes of Fallout is comradery and working together to make the world a better place (hopefully).
